Pixelmon adds several new and custom structures to Minecraft that spawn in a variety of biomes and locations.
The list includes:

Boats:

There are 10 different types of boats that spawn in the world. Every boat will spawn in the Ocean biome. Each boat contains loot.

Dens:

A Pokémon Den is a location where Dynamax Pokémon may reside and Max Raid Battles are fought. Pokémon Dens look like small stone circles and can be found either on land or water in various biomes. When a dynamax Pokémon is present, a giant pillar of light emerges from the Den, visible from a great distance. When the Pokémon is defeated, the pillar of light disappears.
There are 20 different types of Den and each come with their own variants.

Graveyards:

Graveyards are naturally occurring structures that spawn in Forest (Forge) biomes. Each graveyard also contains the possibility of different Pokémon spawning at different times. Equally, graveyards contain loot. There is only 1 type of graveyard structure however, there are 5 different variants.

Gyms:

Gyms generate all over the world and each gym will specialise in specific Pokémon. There are 10 different types of gym and each Gym will generate in specific biomes depending on the Pokémon type. For example, Electric Gyms specialise in Electric Pokémon and generate in Savanna Plateau, Shattered Savanna and Shattered Savanna Plateau biomes. After entering the area of the Gym, players can decide to fight the Gym Trainers.

Haunted Towers:

Hidden Grottos:

Many biomes contain hidden grottos, these are structures that contain a single Master or Beast PokéLoot chest within them. There are 21+ grottos and some have sub-variants. Some are also harder to spot than others for example, below is a Dark Forest Grotto:

Plasma Ship:

There is only 1 type of Plasma Ship, these spawn in Deep Frozen Oceans, Deep Cold Oceans, Ice Spikes and Snowy Tundra Biomes. Each ship contains loot items in chests.

Shrines:

There are around 6 types of Shrine (some have sub-variants and may look slightly different). Shrines differ from other structures in that there are certain items that can only be obtained from Shrines by meeting certain requirements. For example, Arc Chalice Shrines can give players a special item known as the "Azure Flute" when they meet the requirements found here: https://pixelmonmod.com/wiki/Arc_Chalice

Temples:

There is only one type of Temple with 2 variants. These are both located in Desert Hills biomes. Much like Shrines, these temples can generate special items for players who meet certain requirements (info here: https://pixelmonmod.com/wiki/Timespace_Altar ).

Towers:

There are two types of Towers that generate in the world. Both are found on Beach (Forge) biomes. These Towers differ (like shrines and temples) in that they allow a particular Pokémon to evolve (Kubfu) when the player obtains the Scroll of Darkness inside the Tower. This is no easy task, as each floor of the Tower has an NPC, most of them being trainers that will engage with the player on sight. The first floor has a level 80 Trainer NPC and it will increase in difficulty each floor up. There are also various loot chests within the Towers.

Villages:

Villages naturally occur throughout the world and are the most common structure. Generally, each village contains NPCs, stalls, battle arenas, day care buildings, markets and shops.
